For reference, I haven't playing in about 2 years.

So I reloaded my save file, and all my stars/demons/etc. are still there, but my shop/secret shop icons are missing? Weird thing is when I go to the shops, it says I have already purchased those missing icons...

Any idea what's going on?

Try this: first back up your game files from your program files if your on Steam, back up your data to the cloud then unlink your account. Now load your data from the cloud and load it again. If all else fails use save file editing tool to restore your icons.
