There is no such thing as "too many transitions". In fact, your example didn't even look that bad. You can use as many transitions whenever you want as long as it's appropriate to the song and it gives players time to react. (Meaning not invisible) Also, that entire last paragraph was a joke right? yeah the last paragraph was a joke. Also, too many transitions can be bad yes because at a certain point of frequency you start sacrificing the quality of the gameplay. I thought the "bad examples" looked pretty decent ;-; Well... I didn't mean the first one was bad. The first one is just less good, not reaching its full potential. The second one is kinda bad though. Xaro and TamaN frequently use transitions in their levels though, if not at the least a gamemode change literally every two or three seconds. Toxin Lab III, Deadly Impact, Motion, Endorphin Rush, and X (to a much lesser extent).

Thank you for taking your time to write this! I will definitely have this in my mind when I'm going to buld a level next time. I hope there will be more creator guides! Maybe there could be a board for guides?

In my opinion, Taman does mode transition (in terms of frequency and placement) exceptionally well but Xaro does it good but not as good. A mode transition every 2-3 seconds is fine as long as it fits with the music.
